A late Gauntlet of Thebes can still be useful, since you'll easily stack it during late-game pushes and/or defending against phoenix sieges.
If you don't feel comfortable, you can get Thebes first item and follow the build from there, but keep in mind that your already weak early game is going to suffer without MP5.

If you want, I can make a build with Mage's Blessing + Chronos' Pendant instead...
At that point in the game, you don't even have enough power for Tahuti's passive to be useful.
Going Chronos' will provide you with more CDR, that equals more damage, more heals and more utility over a situational passive that isn't going to help you early game.
Also Tahuti has like 150 base power which is still pretty good to work with.
Let’s imagine a scenario where your team is dominating the match and you already built your core items. Is there any reason not to build Chronos?
If I made a mistake, it was to not include Breastplate as an option as well. I’ll revisit this build soon.
Let’s not mention the fact that the enemy team doesn’t know that Pestilence doesn’t stack and move on.- You need Chronos' Pendant on the final build.
- Destroy the existence of Relic Dagger
- Rod of Asclepius is always better than Lotus Crown on Aphrodite
- Shield of Regrowth is a cool item, but it doesn't bring enough benefits for Aphrodite Sup
- Today, I'd build Shoes of Focus, Gauntlet of Thebes, Gem of Isolation, Spirit Robe/ Mantle of Discord/ Hide of the Urchin (Depending on the lead/enemy team), Chronos' Pendant, A Situational Item (Most likely Rod of Asclepius, but maybe another Double Defense or Winged Blade/ Witchblade) and I'd Sell boots probably for more power ( Rod of Tahuti or Book of the Dead) or Winged Blade if I didn't get that earlier.
I’ll answer each of the points you presented.
- I cannot recommend a support build that lists Chronos' Pendant as a core/mandatory item. I listed it as an extremely situational offensive option, but I definitely don’t recommend bulding it in conquest. Funny thing is, if we were having this conversation 2 months ago, I’d agree 100% with you on this topic. But if you compare Aphrodite with other guardians like Sylvanus or Athena, you’ll see that Aphro’s cooldowns are shorter by a long margin ( Sylvanus has 18 seconds cooldown on Wisps, for example). So I believe she’s pretty viable with only 30% CDR and without the need of a 20% CDR item (BoV or CP).
- Why the hate for Relic Dagger? It’s not my favorite item, but it’s definitely not a bad choice. Emilzy built this item on Hel support.
- Lotus and Asclepius aren’t competing for the same spot on the build. One provides physical protections + situational aura and the other boosts her heals, health and MS. They’re not comparable to each other.
- I agree that Shield of Regrowth might not be the best choice for the 6th slot (this one was a shot in the dark, tbh), but I think the situational 40% MS might be useful to escape if something goes wrong in the teamfights, or simple for quicker rotations.
- Tahuti is an item I can get behind, but only if you’re ahead. I consider Witchblade/Winged Blade too situational to list on an example build. And I’d never build Book of the Dead as a support.
- Relic Dagger doesn't offer you nearly enough to justify it's purchase. 30 seconds is pretty much nothing. Compare it to Winged Blade or Witchblade and you'll see both offer more for pretty much the same price.
- Rod of Asclepius gives Aphrodite what she lacks: An escape. Since she doesn't have a movement ability, she's quite vulnerable, so getting an item that allows her to be places faster and stuff like that, ends up making her more viable and have some sort of surviveability.
- Shield of Regrowth doesn't help you while the enemy is rushing you down, but Winged Blade does. Tbh I only see Shield of Regrowth viable on Guan Yu but idk.
- Witchblade and Winged Blade aren't too situational to mention. If you're saying one should build Shield of Regrowth, which is WAAAAAAY more situational than both blades, you should definetly mention them.
Rod of Asclepius gives her better mobility, but it's not as much as before. It provides minor bonus utility in multiple aspects. 7% MS, while it used to be 10%, doesn't equal "giving her an escape which she lacks." She already does have some bonus MS in Kiss, and this helps further, but it's not a lifesaver in most respects...again IMO. The health is also nice, and the power and passive boost her healing. It's a utility item, not an escape item. If she can fit it into her build and not greatly lack something else, it's close to core, but Regrowth would be a functional alternative (in some respects).
Shield of Regrowth can be fun/functional for Guan, Herc, and Chaac more than most others. It can be nice for Ama too. For Aphro, it's situational utility in the same vein as your reasoning for Asclep being an escape, with that focus being on health + a burst of MS. Regrowth also provides CDR, should you still be lacking enough in your build elsewhere.
I feel Winged is more situational than Regrowth, mainly due to the longer CD of the MS buff (30 seconds) compared to that of Regrowth (10 seconds). Yes, it counters slows where Regrowth doesn't, and the CCR is also helpful, but when building tanky, Aphro can now take some damage without just being blown up. If she's slowed, it's likely not the end of the world, unless you're caught out alone (and you should never be alone).
Witchblade is absolutely an item to consider for any Support role where the Support is building tanky, though.
Witchblade, on the other hand, is a much more useful.
Most tanks, in terms of base MS, won't have as much as Aphro, whether from common items (e.g. Regrowth, Asclep, etc.) or abilities ( Kiss). Yes, they might have a leap or dash, but after that's down, they don't have any further MS.
Those tanks don't have a link via Kiss. That allows both her and her partner to resist some of the slow, due to the MS. In addition, most of those tanks have no effect in a fight unless they're in range, either to body-block, or use abilities to help peel, set up, etc. Due to Kiss, that's not true for Aphro, as she can apply damage/knockback from great range ( Back Off!), continue to heal her soulmate ( Love Birds), etc.
And if the situation is dire due to a slow (not even hard CC), she has Beads/Aegis rolled into her ult.

Relic is definitely extremely situational, and to be honest, I'd probably never build it on Aphro. I did see that EmilZy built it on Hel, but at his rank in ranked games, there's a bit more synergy and teamwork potential, which is more important for getting the most out of team-based relics.
I do think some consideration to Mage's Blessing could also be considered, in place of Guardian's. Before you even back a first time, you'll have 10% CDR. This gives you flexibility in next item choices. If you prefer, you can get some early tankiness with Reinforced Shoes...or you can double up on early CDR. Not sure if I'm the only one that thinks Reinforced should be an option.
I continue to disagree with Lotus Crown as a core item. I'd tend toward Rod of Asclepius between the two. Aphro just can't get as much out of Lotus as most other healers, since she can only affect 2 people at once (herself included).
I also don't know if I'd consider Genji's Guard as core...is it core because of the high MP5? Otherwise, it's likely a situational (but high use situational) depending on comp and what else you build. There are other items with enough MP5 to cover you (e.g. Shogun's Kusari, Shield of Regrowth), along with Breastplate of Valor (where is that, BTW?) or giving you a chunk for your mana pool.
I'd also consider Asclep as either "utility" or defensive, rather than offensive, since the main draw is healing, with secondary function to MS (utility) and health (defense). The power isn't so much there for offensive use, as it is for increased healing from the scaling. Just my own categorization.
Shogun's Kusari should also probably be in the defensive category...it's not a counter item.
Finally, you can consider delaying a second point in Undying Love to max Love Birds at 9.
I'll give some insight on my thought process when making this build.
A "standard" build order for a support would be like this:
starter > shoes > defense against primary threat (almost always physical) > defense against secondary threat (almost always magical) > double defense item > situational > situational.
For the starter item, we can only consider Guardian's Blessing and Mage's Blessing.
For boots, we have 3 main options: Reinforced Shoes (for tankiness), Shoes of Focus (cooldown) and Shoes of the Magi (offensive). I don't consider Traveler's Shoes a viable option.
For the first physical defense, I think about 4 items: Sovereignty (aura), Celestial Legion Helm (offensive), Breastplate of Valor (cooldown, but selfish) and Lotus Crown (for healers).
For the first magical defense, I think about 4 items: Heartward Amulet (aura), Void Stone (offensive), Oni Hunter's Garb (tankiness, but selfish) and Genji's Guard (cooldown).
Finally, for the double defense slot, I consider 3 items: Gauntlet of Thebes (aura), Spirit Robe (cooldown) and Hide of the Urchin (tankiness, but selfish).
Aphrodite needs to choose her core items prioritizing 5 things:
1. Cooldowns;
2. Protections;
3. Mana/MP5;
4. Power (her heals scale with power);
5. Health.
Now, for why I chose the items I did:
Starter: Mage's Blessing can be an option, for sure, but the sustain that Guardian's Blessing provides in lane is far more useful. Besides, Aphrodite is a god that can't fall behind when it comes to gold and exp, and Mage's won't help with that.
Shoes: The only option that provides what Aphrodite needs in Shoes of Focus; cooldown, mana and power.
Physical defense: Sovereignty doesn't provide what Aphrodite needs (only health, but no CDR or mana/MP5), and Celestial Legion Helm provides no benefit for the team and less protections than the other items, so I wouldn't consider those.
This leaves us with Breastplate of Valor and Lotus Crown. The first provides CDR and mana/MP5, while the second provides power, MP5 and situational aditional protections.
Honestly, any of these options would be viable, but I think Breastplate of Valor is way too selfish of an item. I barely see it being built by supports, and I consider it more of a Solo item.
Lotus Crown, on the other hand, is already built in healing Guardians ( Sylvanus, Terra and Artio) and in Mages ( Baron Samedi and Hel). Surely, all the gods I listed have AOE heals, so they can proc Lotus's passive on all of their teammates. But Aphrodite have a DoT heal, so she can keep Lotus' passive active for a longer time (with 30% CDR, Aphro can keep the passive up 100% of the time). That's the main reason I chose Lotus over the other options. Surely, it isn't as effective on her as other gods, but it's still better than the other options we can consider.
Magical defense: Aphrodite isn't a "in your face" kind of support (like Athena, for example), so I would remove Void Stone of the list. Heartward Amulet is only viable if the enemy team have 3 or more magical gods, so I'd also remove it.
That leaves us with Oni Hunter's Garb and Genji's Guard. Again, any of these would be viable, and I'd build Oni Hunter's without any problems (even because it goes very well with Aphro's passive), but I chose Genji's Guard because of CDR and a little bit more health, protections and MP5.
Double defense: Spirit Robe grants 40 of each protection and 10% CDR, but it doesn't provide any health, while Gauntlet of Thebes and Hide of the Urchin provide 10 more protections than SR and some health on top of it, but no CDR. In this case, I considered health to be more important than CDR, especially because with the core items I chose I already have 20% CDR.
So, I chose Gauntlet of Thebes over Hide of the Urchin because it's less selfish and the stacks are easier to get.

Your explanations and reasoning are solid and make sense. I'll add some further thought, not necessarily to convince you of something different, but just to give some additional consideration.
So, let me answer each of your points.
- Building a double defense item on the third slot (instead of the fourth) is something I do when I'm playing in Solo (just like I suggested on my Bellona and Nike builds), but I honestly never considered doing it as a support. It's an interesting idea that I must think about, and maybe do some testing as well. However, I never saw people doing it, so maybe there's a reason for that.
- With this build path you suggested, I'm considering something like Reinforced Shoes, Breastplate of Valor and Oni Hunter's Garb as the core items. With these items, the CDR would be the same, with a lot more tankiness (with Reinforced and Oni Hunter's passives), and more health/mana. However, the MP5 would be slightly lower (40 instead of 60) and your power would be drasticaly reduced (10 power instead of 85). You would trade power (that scales your heals, let's not forget that) for tankiness. Would it be worth it? Also, waiting until second item to get some CDR would't hurt Aphro's early game? Those are questions that I can only answer after doing some tests.
BUT, if I had to answer it right here, right now, I'd probably say it isn't worth it. It will hurt Aphro's heals to the point they'll be negligible, and she won't be neither a tank nor a healer, taking away the purpose of playing her altogether.
- Remember we had this conversation the last time we talked about Lotus? The database was even outdated :p
- I still think Void Stone is a bad item on her, because her damage will be dealt outisde of 55 units. I'm pretty sure Love Birds's range is longer than that and you can proc Back Off!'s damage from your soulmate, so the protection reduction would be of little use. Besides, the item is getting nerfed next patch, so there's that.
Her total healing has 75% scaling. Also, Reinforced has 20 power, so you're comparing 20 to 85, not 10 to 85. A difference of 65 is 49 extra health from scaling. Factor in 25% anti-heal from Pest and it's 37 health. Or consider Divine or BBS, and it's ~30. Either way, let's say by the time you get both those items, Love Birds is probably around level...4? Would that be about right? 49 scaling health is 26% of the base healing. Yes, that's significant. But is that a difference that really hurts your healing potential?
To me, scaling is nice, but it's not the most important draw, at least not in a Support build. If you're talking Solo or Mid, and you're building multiple power items and Tahuti, then the scaling can be huge.
Combined, I think Void is an option. Not core, maybe more situational, but definitely can be considered.
The nerf is also a good point, but I still feel will be a good item. For squishy enemies that build 0 protections, top magical protection at level 20 without outside influence is 48. The nerfed 15 protection reduction still drops their prots by 30%.
